First I thought that the solution was obvious, but starting to think about it, there are many ways this can be done, each with their pros ans cons.
But the alignments that seem most logical (to me) would be to center the arrows both horizontally and vertically, so that they either
Many glyphs in SMuFL seems to "stand on" the baseline, even though they are horizontally centered around x=0. It is tempting to do that with the arrows as well, but that would give us the same problem with the arrows pointing left/right, that we are trying to solve with the up/down arrows. Not to speak about the diagonal arrows.
Also, this problem could perhaps be solved with JSON metadata describing the X or Y offset of the arrowhead’s nominal point, much as SMuFL describes the attachment points for stems on notehead glyphs.
Yes, I thought of that possibility. It would certainly work, it just seems somehow more appropriate to have the arrows "naturally" placed in a more predictable way, rather than having them drawn a bit to the right of the drawing point.
With noteheads, for example, it is a different matter, because you generally need to know the horizontal extremas in order to do correct stem placement and music spacing. With an arrow, the important thing is the point being pointed to, and perhaps also in the other end of the arrow – but you are probably not very interested in the width of the arrowhead.

I didn't put a huge amount of thought into the registration of these
glyphs, and I'm certainly open to reviewing them.
If I understand your request correctly, for the arrowheads (as opposed to
the arrows with shafts) you want the glyph to be equally balanced either
side of Y=0. Please correct me if I'm wrong.
Perhaps, if it's not too much trouble, you could cook up a little diagram
(and host it on imgur or Dropbox or similar, since you can't send
attachments to this list) that illustrates your desired registration, and
shows what benefit it has?
